Currently on my itinerary I have four nights and three full days scheduled for Prague. I'd be arriving on the first night from Vienna. I would like to do a day-trip to somewhere else in the Czech Republic during one of the three days. After stumbling across Cesky Krumlov, I decided that I'd like to visit there. However, it seems a bit far for a day-trip.
So I'm thinking of taking a train into Cesky Krumlov from Vienna, spending a night there, and then taking the train to Prague the next day. That would give me around a full day and one night of sight-seeing in Cesky Krumlov, and three nights and two full days in Prague.
What do you think? Does this sound reasonable?
Yes, it sounds perfect. If you want to see Cesky Krumlov, too, that's the way to do it.

I spent a night in Cesky Krumlov in March. It's really beautiful and very interesting. It's also small so one night is enough to see pretty much everything.
The only thing I would change about your plan is that I would get the bus, rather than the train, between Cesky Krumlov and Prague. It's quicker and the bus station is closer to the centre of CK. There are some details here

Get your bus ticket to Andel in Prague and you connect to the metro.

Cesky Krumlov is a very charming village and worth a day/night in your trip. Alan's suggestion seems to be a good one. Another option is The Old Inn, which is right on the main square.

Last year I took a day trip to Cesky Krumlov and thought the town was honestly a little too touristy.
My favorite place outside of Prague is Karlovy Vary. It is about a two hour bus ride to the West and a really beautiful place to go. It is also a spa town, so if you want to get a massage, or enjoy a nice swim, that is the place.
Cesky Krumlov is very touristy but for good reason. Its a lovely town though I would agree that one night is enough to see the sites as it is very small.
I agree that your plan is a good one, but I do agree that taking the bus can be better, faster and cheaper. I took the bus from Prague to Cesky Krumlov, and it was a pleasant ride.

These buses are much nicer, but must be reserved in advance. (As we found out in Prague, they are always full in advance). They even have buses from Vienna, so you may want to check that out as well.
