Budapest, Bellevue B&B, I think very reasonable on Buda side of river, not sure of distance to stations.
Prague might try Pension Dientzenhofer, on castle quarter and little quarter side of the river short walk to Charles Bridge. Could walk to main train and bus station if health. Keep track of what you order in restaurants and add up your bill, watch for service charges included in total but not itemized and the notorious bread basket you did not order but you are charged for. these 2 choice can be view on Google earth, a very useful way to see where sites are in comparison to where you want to go with many pictures and many times useful websites.

We stayed at Danube Guest House in Budapest and really enjoyed it. Great location, nice hosts, good price.

I stayed at the Mercure Museum in Budapest and loved both the hotel and the location. The buffet breakfast was very good (but not well-replenished for late-risers) and the staff were very helpful. Free internet access (terminals in the lobby) and a spa. Within 5 minutes' walk: buses, trams, underground station, and Great Synagogue. About 10 minutes to the river, 15 to the center of Pest. For Prague, I got the Hilton (not the one in the center of town, but the congress center) on priceline.com for about $100. That's with no breakfast, no internet, etc. But it was very convenient - a short walk through a small shopping mall (with book store, supermarket, cafes, bakery, pharmacy) to the metro line, then a short ride into town - or wherever. It was easy to take the train into Prague and then the metro to the hotel.
