The fastest route, 5.5 hrs between Munich and Prague is a train to Nurnberg and the bus to Prague. It is a single ticket from Bahn. You can do a train but it is about an hour longer.

The fastest route using the bus from Nurnberg is actually even faster than 5 hours (just by 2 minutes).

Virginia, If you want to do Budapest-Munich (night), it's also a direct train but takes 2 hrs longer than doing it by day, which ca., 7.5 hrs. direct. That's a real improvement between Munich and Budapest, without the need to transfer and the duration of the ride.

A few years ago I did the Prague to Munich segment. (Budapest was a different trip) However that trip I made a few very logical stops in between. The relevant part of my trip was from Prague to Vienna, to Saltzburg to Munich. Prague to Vienna is like 3 hours, to Salzburg was about a 1.5 hours and to Munich another 1.5 hours or so. If you can get a direct train without switching in Vienna it should only be like 4-5 hours. Munich to Budapest is probably somewhere is 6 hour...
