does anyone know if it is possible to go directly from Ljubljana to Pecs Hungary via train or do you have to go via Budapest first?

Go here: http://www.bahn.com/i/view/GBR/en/index.shtml The answer depends on what you mean by direct. You'll have to make at least one change somewhere, but not Budapest.
