One of the ferries into santorini in late september arrives at 1 am. Will there be transportation available and is it easy to check into a hotel at this time? They must be used to this.

There should be taxis, but probably no buses. You'll have to contact your hotel of choice to ask about such a late check-in time. If the owners live on the premises they might say yes, but don't plan on it. If they do say yes be sure to get specific directions to the hotel. Also, many hotels offer transfer services. It might be best just to pay the fee. Many people hang around the port until first light and wait for the island to wake up and the buses to arrive. In the past some late-arriving ferries allowed you to stay on board if they weren't departing again until morning. That might still be their practice but I don't know for sure.
