Our flight arrives in IST airport at 12:45 AM on a Thursday. What is recommended for safety and related hotel reservations?

Not sure what you are asking. There is excellent public transport from the airport into town, but I'm not sure how late it runs. If you want a hotel near the airport I can recommend http://www.wowhotelsistanbul.com/?lang=EN Istanbul has always felt very safe to me.

I hope you have RS Istanbul Guide Book by now. If not, you should get one ASAP as it has lots of the information you are looking for. We used it a lot when we visited there last summer.

the metro doesn't run until 6am. you can either wait at the airport, or check the hotel desk at the airport see if it's open and they can arrange hotel with transportation, or there is a fancy airport hotel you can stay at for over 100+ euros.

We were in Istanbul in 2009 and felt very safe, even out at night. Watch out for "fake" taxi drivers at the ferry terminal, but their very easy to spot (they use regular cars). We stayed at the Hotel Empress Zoe, which is very near the back side of Topkopi Palace and close to the Hagia Sophia. It's a lovely, moderately priced hotel, with a good breakfast.
