The quickest way to get from the airport in Athens to Santorini would flying. Keep an eye on Aegean Airlines for sales/prices. Your other option is to take a ferry from Piraeus (Athen's port), and I've heard that the ride takes between 5-8 hours depending on the type of boat you take.
susan, My suggestion would be to book a flight on Aegean (since you'll be at the airport anyway). I travelled with them last year from Santorini to Athens, and it was a very easy flight. Travelling from the airport to Piraeus, boarding a Ferry and sitting in somewhat chaotic and crowded conditions for several hours would NOT be something I'd look forward to (especially while jet lagged after an international flight). The airport in Santorini is very small, so it's easy to navigate. Be sure to check with your Hotel to find out if they can arrange pickup at the airport. It's much easier to have that pre-arranged. If you sign up for the Aegean Airlines and Olympic Air email newsletters you'll be notified a couple of months in advance of your travel dates when they offer discounted 'saver' airfares, as low as €39 one-way, all taxes included. If you opt for the ferry there is an Airport Express bus that will take you to Piraeus to catch it. www.gtp.gr (ferry schedules for next October won't be available until sometime during the summer.)

I second Ken's suggestion. That is exactly what we did including the part about the hotel meeting the arrival. It worked out very well. The flight, which takes about an hour as I recall, was very nice.
