I am going to be in Athens in early September, and flying to Bratislava / Vienna around the 18th. I was planning on purchasing tickets in one of the discount agencies off Sygmata Square, but now I am starting to wonder if I should purchase beforehand. Does anyone have any advise on if I should purchase now or wait to see the offerings?

I managed to find a website for a discount travel agency in Athens. Use this flight booking function to check pricing against what you've already found:

Check out Sky Europe - I believe they fly that route. But read about their luggage policy before hand.
Also, try contacting the agencies via email now so that you can compare prices v/s booking on your own.
