Can someone tell me where the ferry departs from Italy to Dubrovinik and what the line is called. I do know it only runs at certain times of the year and we are planning the beginning of October of 2011.

The major port for that line is Bari, Italy. It's about four hours southeast of Rome by train. Like you said, there are other routes to Dubrovnik that run during the summer, but I believe the Bari-Dub line runs nearly all year.
The major operator is Jadrolinija. You can book tickets directly on their website. We enjoyed the ferry immensely [INVALID] it wasn't the newest boat, but the 2-berth compartment was quite comfortable, and the ship's lounge was a great people-watching scene.

Website for Jadrolinija is www.jadrolinija.hr. In October 2010, there are Wednesday and Saturday ferries from Bari to Dubrovnik, departing at 22:00. The 2011 schedule should be similar.
