We have to be at Ataturk airport from Sirecki at 6.40 am. Does anyone know if the public transport system is running at that time and the fastest way to get there. Thank you

Do a search for Ataturk airport transport options. There are Havas buses that leave from Taksim starting at 4 am. Travel time about 40 mins. You can determine if the stops work for you or not.

That is a fairly late flight in the morning for that particular Airport.
Check with your hotel about a shuttle service that might be available.
