I will be in the same area in Aug & Sept. The new RS book on Eastern Europe has lots of helpful information about that area.
From Prague, Karlstejn Castle a bit to the west, Tabor, Ceske Budejovice/Budweis and Cesky Krumlov/Krumau to the south.
From Budapest, a day trip to the Lake Balaton area, esp. Tihanyi, which will still be nice in October. Also trip to Eger to visit the mosque and drink Bull's Blood (wine).
From Vienna, day trip to Neusiedler See in Burgenland with visit to wine towns Rust, Mörbisch and biking through nature preserves. Wineries will be very popular then!
I was in Cesky Krumlov last week, and it is really beautiful. I'm not sure I'd describe it as a day trip though. The coach took 3 hours each way.

The bus section has full timetables and allows you to buy tickets on-line and download them. We found this worked well, although be aware that they will need to see proof of identity of one of the ticket holders.

Kutna Hora is a very interesting day trip from Prague.
from vienna to melk or eisenstadt,or salzburg.
I second Kutna Hora. Where else can you see a church filled with bones of thousands of bodies laid out so impressively?
