Any recommendations for a middle range self catering apartment,pension or hotel in Chania, close to the harbor? We will be there 5 nights.

There are a number of small "pensions" right along picturesque Theotokopoulou Street (just 50 yards back from the harbor) that offer so-called "studios" (either 1 or 2 rooms,including a kitchenette & balcony typically). Take a look at Hera Studios (very BEST locale, right off the water), and Iason Studios, and Pension Nora. Two others, Anemones Rooms and Casa di Pietra, also at the sea end of Theo. St., do not have cooking facilities, but -- like most Greek rooms --have a fridge, and they have coffeemakers. All can be found online. I don't know what you mean exactly by "middle range", because you don't say WHEN you are going. Late June - Early September is High Season ... outside of that, these places should go for about €40-50 per night.
