Hello, I wanted to use the Bavaria/Bohemia pass to get to Prague/Cesky Krumlov. Should I buy an extra one for the Pilsen back to Munich journey later? Also I want to goto Cesky Krumlov. Should I goto CK first from Pilsen or goto Prague first then take bus/etc to CK from prague, etc?

You can easily buy a Bayern-Böhmen-Ticket for your return from an automat in Bavaria, just make sure you put in the correct date. I don't know how available it is in the CR. I'd get it in Bavaria just to make sure. This map shows the lines in the CR where it is valid on regional trains. It is also valid throughout Bavaria, on regional trains, just like a Bayern-Ticket. You can't go all the way to Prague with the Ticket, but you can go as far as Pilzn. You can go from Pilzn to Cesky Krumlov on the lines shown.
