Brugges is a nice side trip from Amsterdam, relatively easy to get to by train, you could do at least two nights there before returning to Amsterdam, so about 3 days out of your schedule. Prague is a little more difficult. You are looking at 10-12 hours by train, so depending on your time available, a lot of travel to spend time there. You may consider looking at places in Germany, either the Rhine Valley or Berlin, or maybe look at Paris. This would cut your train travel to about the 4 hour mark.

You can also fly from Amsterdam to Prague. It takes less than two hours. Have 3 to 4 days for Prague. If you go by train and have time, have stopover in Berlin and Dresden. There is so much to see in these cities. I would recommend to consult guidebooks preferably by Rick Steves (he already chooses the best sights for you) but I don't know if you can get it in Egypt. You can also stop in Tourist Information Centers, they have plenty of information.

Assuming time is not an issue, then - 7 days in Amsterdam and the surrounding areas (Den Hague, Delft, Bruges, Harleem, etc.) - 7 days in Prague and the surrounding areas (Kunta Horta, etc.)
- 1 day between Amsterdam and Prague with flying being the shorted and train being the cheapest typically. Edwin

Brugges- Close to Amsterdam. Prague- FAR AWAY from Amsterdam. LOT, the polish airline, has some flights for $250 USD one way Amsterdam to Praha ( Prague). The overnight train ( CNL) ticket is not yet available for sale for August. There are several ways to travel on that overnight train. You could have total privacy in a single cabin, share a second class cabin with 3 other people, or sit upright in a seat for the entire journey with many others. Take these prices as relative. 1 person in Economy Single cabin 139,00 EUR 1 person in 4-berth cabin 59,00 EUR 1 person in compartment 69,00 EUR
I personally did not find the overnight train particularly restful. You could also take a daytime train but it would be 10-12 hours at best. Depending on how long you plan to spend in Europe, you might consider several closer and lovely destinations.
