My husband and I just got back from that very trip (although we had 15 nights and spent 2 of them in Brno, Czech Republic, a place we LOVED), and I have a tip about traveling between Budapest and Vienna: bus.
Specifically, the Orangeways bus line. To make a long story short, we were unable to book the advance purchase €19/pP fare for train tickets before we left and were quoted a rate of over $100 (total) for train tickets once we got to Budapest. I'd researched in advance of the trip and had found the bus, so we took it - for the low cost of 2110 HUF (about $11 or €8) per person.
It took the same amount of time (3 hours), was very comfortable, and there was even a bus steward on board who handed out free headphones for the entertainment system and came around offering free coffee drinks made-to-order from an on-board espresso machine. It was awesome - and cheap!
The bus station is easy to get to in Budapest (right at the Nepliget Metro stop on the M3 line) and it drops you at Südtiroler Platz in Vienna, where the U-Bahn takes you to the Opera House in about 5 minutes.
Let me know if you'd like any further information - either about the bus or the trip. Budapest and Vienna were definite highlights for us!

I won't be on line for awhile so I'll give a little advise now about Budapest. Check your florens carefully when receiving change. We've just been passed a counterfeit 1000 floren bill at a pizza place near our lodging. We were also approached by two men trying the money changing scam. Luckily I had read it in Rick's book.

Forget the flights! Go by bus or train. Haven't heard of the company mentioned above, but Student Agency sounds very similar and the prices are extremely reasonable.
Brno is a nice city, but on such a short trip you absolutely shouldn't miss the charms of Cesky Krumlov!! I've lived in the Czech Republic for almost 3 years, and it still seems like a fairy tale....
Uh, Kendra, I need to fly to get to and from Europe. No way can I leave here overland, legally or safely :-)
