If you are going by train, definitely buy the ticket there. You also have the option of taking the bus, which is the same amount or less travel time and can be alot cheaper. I went from Vienna to Prague last year. I bought a ticket online at the Austrian site - oebb.at - and I paid €29. I suspect I did it to get a substantial discount on the ticket.
We'll be traveling from Prague to Vienna on the end of August and we found taking the bus through Eurolines to be the cheapest and faster than the train. We booked a business-class coach for 580 K? total for two tickets ($34 total). Supposedly the business-class bus has outlets.
