Hi, I am planning to spent 7 days in Eastern Eurpoe before I head to Turkey. My first choice is 3 nights in Prague. Any suggestion on the balance of the time? How long does the train from Prague to Budapest / Vienna? Thanks.

You may want to consider a trip to Krakow. Personally, I found Krakow to be much more beautiful than Prague and the people were warm and inviting.
Since it is a long train ride to get there (about 8-9 hours, I believe), you may want to consider an overnight train with a sleeping bed to maximize your time and money.
As for the train from Prague to Vienna, I believe the time is about 4.5 hours. Check out this website and it will give you an idea of travel times and schedules:

I agree with Angela. Take the overnight train to Krakow. It is a BEAUTIFUL city with so much to see. It is easy to get around, people are friendly, the food is delicious and it is a great base to visit the Salt Mines, Auschwitz, Zakopane, etc. We enjoyed walking around the city, taking in all the sights.
I think 3 nights in Pargue is too long. Try to go to a different city instead.
I wholeheartedly agree with Cheryl and Angela. Krakow is a great city. The sites are awesome and it is a good jumping off point if you want to visit Oswiecim (aka Auschwitz-Birkenau), Zakopane, Wieliczka, Czestochowa, and Jasna Gora.
Be sure to visit Wawel Castle and the Den of Smok Wawelski (Dragon of Wawel Hill)

You should spend a minimum of 3 nights in Prague.

London - 3 days
Prague - 3 days
Turkey - 7 days
Then I will depart from Istanbul for a 12 nights cruise to Barcelone,
Barcelona - 3 days
Paris - 3 days
This is my vacation that I have planned for half years.
From your suggestions, I am sure I will travel East Europe next time, get to London and choose a East Europe country and travle by train (East Europe pass).
