I found a train to Linz that gets in at 9:00 any suggestions on how to get to Cesky Krumlov from there? The shuttle service I contacted doesn't depart until 14:00.

There are trains, but they all go through Ceske Budejovice & the journey is over 3 hours.
If you don't want to rent a car (it's a very easy drive - a little over an hour), that shuttle at 1400 is your best bet.

Also, you have to take a bus from Cheske Budejovice to Cesky Krumlov.

On your departure from Cesky Krumlov you take the bus back to Ceske Budejovie and from there a train to Prague. We have taken that trip.
