We are planning a similar trip. We only have time to visit Munich or Berlin. If you have visited both, can you make a recommendation on which city and for how long? Is it easy to travel from either city into Prague and how long?

Given a choice like that: Munich or Berlin, it's Berlin hands down! Berlin is vibrant, exciting, revealing, green, scenic, historical, captivating, cultural...you name it!!
In Berlin the beer is better, there's a tremendous food choice of numerous national cuisines, French, Chinese, Turkish, Thai, American, traditional German, Italian, East Prussian, Greek, Argentine, Japanese, etc.
And, if you are taking expenses into consideration, it is by far cheaper than Munich on accomodations. The Hauptbahnhof is a marvel in and of itself. Munich has some great museums, but you will find Berlin's museums extensive and fascinating. If you're interested in music, go to Dussmann's, almost right across from Bahnhof Friedrichstrasse, and you will be absolutely amazed at the extensive offerings---nothing comparable.
Also, you're right next to POTSDAM, just take the S-Bahn to get there from any of the 3 train stations.
If this is your first time to either city, allow five full days in Berlin.
