What is the cheapest waya to get from Prague to Budapest, train, plane or bus? Is it cheaper to purchase train tickets in Prague instead of purchasing them online through raileurope?

I traveled by overnight train..sleeper...woken up around midnight by slovean customs for passport check...returned by day train to prague...should have taken a cheap flight out of budapest

I think you mean Slovakian immigration... but...
All countries a train from prague to budapest passes through are now members of Schengen, so no passport checks.

I just recentley took overnight trains from Prague-Krakow, Krakow-Budapest, Budapest-Brasov and Sighisoara-Vienna and the only time I was woken in the night was the Romanian/Hungarian borders. Otherwise I had a great nights sleep.
