I am travelling to Prague, Budapest and Krakow.
I would like the flexibility of altering the length of my stay in each city (1-2 nights in each one)
Will it be easy to book my hotels when I arrive?
Would it be best to walk to a tourist office first or book from the train station?
Would you recommend anywhere less than $50/night for me and my wife to stay?

In Prague I booked my accommodation in the office at the train station. The prices were better that way. With Budapest and Krakow it's probably possible, too but I had it already booked ahead. For really good price in Prague look at this which I just happened to find on Internet: www.hostel-klamovka.com/en-hostel.php They also have private rooms.
What time of the year are you traveling in? If the height of summer, you may have issues; if in the off season you should have no problems.
It depends when you are going, in terms of whether there are any major holidays, etc. A few years ago we went to Krakow at the end of May/early June and had a difficult time getting a room at a reasonable rate, because there were two holidays at that time. So I would check the holiday schedule first and proceed accordingly.
