We are traveling by train from Zurich HB to Lauterbrunnen in October and want to take the scenic route via Lucerne and the Brunig Pass, but when I search the SBB timetable online it only shows me itineraries that pass through Bern. I've tried indicating via Lucerne or via Meiringen and they still show me routes through Bern. How do I indicate that I want that specific route?

If you want to route via Luzern you enter that as a via. That should give you the route via Luzern.
When is your trip? You might be travelling on a day that the Luzern - Interlaken line is not operating because of maintenance, and the replacement buses may not yet have been entered in the time table.

The line maintenance is from October 2 to November 26.

Well, darn it! We will be traveling on October 12. But there will be buses substituting for the trains? Do you think that will show up on the schedule eventually?

Of course the buses will show up on the schedule. You can't just deprive whole villages of public transport, that would be uncivilised.
The break will be between Giswil and Meiringen, and there will be a replacement bus. But october is still far away...
