Zurich to Barcelona by Plane or Train?

I'd fly as well, especially if you are looking to save money. Both Vueling and Swiss Air have inexpensive flights if you book ahead (around $50, depending on day of week and how far in advance you book). See www.skyscanner.com for options. If you stayed a night in Zurich and booked the flight for the next day, you could book an inexpensive ticket in advance and not worry about missing the connection.

There is no longer a direct, overnight train from anywhere in Switzerland to Barcelona. Your closest option would be to take a train from Zurich to Paris, then an overnight train to Perpignan (near the French-Spanish border) or Toulouse. From either of these cities, you could then take a connecting train into Barcelona, but the trip would be long - 18+ hours with 2 train changes and cost significantly more than a flight.
