We plan to arrive at MPX and take the train to Zermatt. From Zermatt we head by train to Menaggio for a week. What do you suggest? We will fly home from Milan.

Zermatt is only reachable by train, not by road. Menaggio is in Lake Como and does not have a rail service, reachable by bus, ferry or car.

Yes, from MXP (Milan Malpensa Airport) suggest taking a taxi (or bus) to Gallarate station and get train(s) north to Domodossola and Brig where you get the train to Zermatt.
To Menaggio, take the trains back to Domodossola, then the Centovallli train to Locarno, then to Lugano where you can get a bus to Menaggio.
From Menaggio, you can take the bus back Lugano, then train to Milano Centrale, then train to MXP. Alternatively, take the lake boat to Como, then walk a couple of blocks to Como Nord Lago station and take a train to Saronno then change to the train to MXP.
What time do you arrive in Milan?
You could take the Malpensa train to Milan Centrale, then a direct train to Brig, where you will change trains and take train to Zermatt. Depending on what tickets you buy, you may want to spend the night in Milan and head to Zurich next morning. Super Saver fares on Swiss trains are only good that a specific trains.. Or just buy tickets when you buy your ticket at the airport to get train into Milan.

Another option from Zermatt to Menaggio, if you have the time and the inclination, would be Glacier Express from Zermatt to St. Moritz, then the Bernina Pass route ( or actual Bernina Express) from St. Moritz to Tirano, changing there for the Italian regional train south to Varenna. From Varenna you take a short ferry ride directly across the lake to Menaggio.
This would require an overnight along the way, either in St. moritz or a nearby village onnthe route, such as Samedan or Pontresina.
