Is there something in particular you want to see in Geneva? CERN is very interesting if you are into math and physics. Otherwise, I think there are more interesting places. I'm assuming you want to see Chateau Chillon (Its on the STP, BTW), that's in Montreux. My preference would be to stay in Vevey, Lausanne or Montreux. Lausanne would be more central on the lake.
You will really like the train to Montreaux. Beautiful! Montreux also has a big statue of Freddie Mercury. And castle Chillon is very interesting to see.
We've stayed in Nyon a few times at Hostellierie du XVI Siecle (16th Century). Nice little town center. Nice restaurants. Restaurant del la Croix Verte. Can take the ferry all over Lake Geneva from there. Can take ferry across to Yvoire in France, beautiful flowers, great filet de perche. Easy to take train to/from Geneva.
We were in Geneva/Montreux/Vevey early May. We stayed in Vevey and would recommend it as a base to see the area.
Montreux and Vevey are definitely the best places to stay along Lake Geneva. Both are right along the lake, are small cities/large towns, and the major "fast" trains all stop at both of them.
We stayed in Montreux last year and loved it. Very scenic, definitely a resort town. Next time, we want to try Vevey. A little less scenic, a little larger, and seemed more like a "real" Swiss town, not touristy at all.
Just like the others, I strongly recommend Vevey or Montreux, however it depends a lot on when you plan to travel. During the Montreux International Jazz Fest (this year from 5 to 20 of July)) is almost impossible to find a free room in Montreux-Vevey area.
Otherwise, both of them can be great base cities. Vevey imore like a regular town, Montreux more into a coastal touristic resort.

I have another question. If I travel from Montreux to Chamonix-Mont-Blanc by train with Swiss Travel Flex pass
According to the train route:
1) Montruex to Martigny, then Martigny to Vallorcine, and follow by Vallorcine to Chamonix-Mont-Blanc.
Do I have to buy additional tickets for any segments of the above train route?
As my understanding, there is bus route from Geneva to Chamoix-Mont-Blanc and it is free with Swiss Travel Flex pass. Which bus company provides free travel with Swiss Travel Flex pass?

Hi Jason. I went to Chamonix from Montreux with a tourist who had a Swiss pass and she had to pay for the French leg of the trip. As far as I know, the Swiss travel passes / Half cards cover only the Swiss rail network and if you travel outside Switzerland you'll have to pay extra for the segment that's operated by a different national railway operator.
I highly recommend going to an SBB office when you arrive in Switzerlaand and asking extra tickets or not.
