After our 12 day tour of the Alps we plan to go to Berlin to see friends. My preference would be to make the trip by train but looking for other's experience doing that and whether we'd be better off flying.

I've been on the My Way Alps tour 2X - wonderful experience! Is that the Alps tour to which you are referring ? If so, a reminder that RS begins in Salzburg and ends in Chamonix, France. If you are, indeed, participating in the RS Alpine tour, I would suggest seeing your friends ahead of the tour, before making your way to Salzburg.

Depends on when you are going. The high-speed line between Munich and Berlin has a diversion that adds a couple of hours in the near future. Right now, it can be done in about 6 1/2 hours with a single train change in Munich.
