What is the best way to travel from Lake Como (Varenna) to Zermatt? we will be there in October.

If you have a car, you can either drive via Milano and the Simplon pass.
If you are going by train, go to Milano Centrale, from there to Visp or Brig and from either then to Zermatt.

The route via Milan is fastest. Or, if you have more time and money to spend en route, then you can train via the Bernina Express and Glacier Express routes. Head north by train from Varenna-Esino to Tirano (schedules at www.trenord.it or www.trenitalia.com) and overnight around Pontresina or St. Mortiz, then head west-bound to Zermatt the next day (schedules through the usual SBB or DB sources).
