June 2- Land in Geneva and travel via train to Neuchatel (stay at Beau-Rivage for 2 nights)
June 3- Explore Locally in Neuchatel
June 4-Train to La Chaux-de-Fonds for morning and then to Lucerne (stay Cascada for 2 nights)
June 5- Mt. Pilatus via boat and cogwheel train and cable car
June 6th - Train from Lucerne to Lugano then to Menaggio, Italy
You need to do a bit of homework to calculate the best deal. Pilatus pricing details at:

The rest of the trips, use www.sbb.ch for each leg, noting that the price shown will say "1 Half Fare plus 1 ticket" meaning that it is the price if you have a Half Fare card, so if you don't, double that price.
So add the prices up 3 ways. No pass or HFC, with a Swiss Travel Pass, and with a Half Fare card. The lowest cost wins.
Not sure about the Lugano-Menaggio bus. There is 1 scheduled Swiss Postbus a day, in which case you would get a reduction for the Swiss portion with a STP or HFC. But I don't know about other buses operated by Italian companies.
