You can fly out of Geneva via EasyJet.
We did this in reverse (Edinburgh to Geneva then shuttle to Chamonix) in May.
EDIT: The flight will take about 2 hours. Remember that France is one hour ahead of the United Kingdom.
If you choose to fly, you can take this shuttle from Chamonix directly to Geneva's airport.
The Chamexpress shuttle van will pick you up at your hotel.
It's a minimum of 4 trains and approx 15 hours from Chamonix to Edinburgh by train via Paris and London. If you had two days for the journey and liked the idea of a night in Paris, then consider the train. But if it was me, I'd be flying directly from Geneva, which would also be far cheaper.

I agree with the others. Take a Shuttle from Chamonix direct to the Geneva airport (about an hour) and then a budget flight from there to Scotland. Priscilla mentioned easyJet and that would be a good choice. Be sure to read their Terms & Conditions carefully, especially related to baggage limits and check-in times.
(Just to clarify, Chamonix is located in France).
