Railway timetable websites, like the Swiss federal Railway site Sam gave you ( http://www.sbb.ch/en ) always give the quickest route. You can then expand the results and see where it is routing you. From Pontresina to Luzern, it is routing you with changes at Samedan, Chur and Thalwil (south of Zürich), and takes 4½ hours.
In countries like Switzerland, where there are slow routes in the mountains and faster routes in the plains, there may be a shorter (and cheaper) route that takes longer. If you want to specifically choose a different route, you have to specify one or more "via" locations.
