We are going on the My Way Alpine tour (8/18-8/29) which ends in Chamonix. After the tour, we would like to ride on the Glacier Express and Bernina Express. I'm looking for recommendations of Swiss-based travel agents that could help us plan that part of our trip. We realize that neither one of those trains are any where close to Chamonix. Thanks!

You do not need a travel agent. You can buy tickets directly from the Operators. You can see the schedules at www.sbb.ch/en. You will need seat reservations.

Thank you for the information and the link! We are also unsure on what would be the best way to get from Chamonix to Zermatt where the Glacier Express starts.

The website i gave you. Start in Chamonix and end point Zermatt. But offhand it will look like this; Chamonix Mont Blanc to Vallorcine to Martigny to Visp to Zermatt.

Bernina Express reservations: https://tickets.rhb.ch/en/pages/bernina-express
You might consider a Swiss Travel Pass, then you only pay for the seat reservation fee for those trains.
You will have to pay for the French sector on the route to Zermatt, Chamonix Mont Blanc to Vallorcine.
