My husband and I are planning a trip to Switzerland and northern Italy in late October. We’re staying with friends near Geneva for 3 nights and then have 5-6 nights to make our way to Parma. Then we have around 11 days to spend in Emilia Romagna. We can’t decide which cities we should visit/spend nights in Switzerland. We’re traveling by train in Switzerland and then car in Italy. Any suggestions?
Base yourself in the Berner Oberland and experience the alps. 5-6 nights is perfect. The only challenge is that some of the lifts may be closed for maintenance in the off season. But you’ll still be able to experience Wengen, Murren, Lauterbrunnen and much more. I would recommend staying in Wengen. There is major construction happening in Murren.
As you don't say what you are doing in Geneva, I'd suggest you do the Golden Pass route from Montreux to Zweisimmen and back while there. Link: https://journey.mob.ch/en/
As a Swiss I'd head for Neuchatel as it has a very nice old town and perhaps take a day trip from there through some of the Jura mountains, Switzerland's other mountain range.
The head for Chur, the capital of Grisons in the Swiss Alps. Here you can visit Arosa, Scuol, St. Moritz and so on.

I am having a difficult time figuring out how to get from Tirano to Parma. It seems like we have to take a bus part of the way.
