I'm having a difficult time deciding which one makes for sense for me....
I will arrive Zurich and take a train to Wengen, 3 days in Wengen using trains/cable cars, etc. including Schilthorn but not Jungfraujoch. Train to Zermatt and 3 days there using Gornergrat and perhaps cable car to Matterhorn Glacier Paradise, then train to Bellagio.
Any input appreciated!

My gut recommendation is a Half Fare Card plus a Berner Oberland Regional Pass or a Jungfrau Pass, assuming you have 3 full days of activities in Wengen to make the most of the regional pass. Some will suggest a Swiss Travel Pass but with an STP, you will end up paying 50% for mountain transportation.
The only way to decide for yourself is to do the analysis. Even after many trips to Switzerland I would do a spreadsheet to determine the options and decide on cost versus convenience.
We did more travel than your trip and we opted for the half fare card. I didn’t want to pay for the Swiss travel pass in case we had poor weather. I really wanted the flexibility. So we downloaded the swisss travel pass, bought the half fare card (and added it to our app - they WILL scan it every time), and bought as we went. In the end we had spectacular weather and ended up spending almost exactly the same as if we had bought the SP. but the app is so easy I am not bothered that we went that route.
