Print this out and mark your route on it. You are doubling back and crossing over yourself unnecessarily.
Admittedly your attempt to do the Gotthard Panorama route (north-south), Bernina route (N-S but further east), AND the Glacier Express route (east-west) means you must cross at least once.
I would reconsider the order to reduce travelling.
"Lugano to Chur via Bernina Express" - The Bernina Express does not go via Lugano. It runs Tirano - Chur. There is a once daily bus that runs Lugano - Tirano to connect.
"Interlaken 4 nights?" - do not stay in Interlaken. Stay in one of the places further into the mountains in the Jungfrau region: Wengen. Mürren, Lauterbrunnen or Grindelwald. If you stay in Interlaken you will be commuting every day to these places (20 minutes).

I would add a 5th night here, probably taken from Lausanne.
Zürich 2 nights is excessive. Reduce to 1 or even zero (if you can get to the airport on departure day from wherever).
Geneva is worth a day trip at most.
Appenzell 1 night, make that at least 2
Add: Day trip to Bern, better than Zürich
The Golden Pass route is actually Montreux - Interlaken - Luzern. You are doing yourself out of one half. But as your first part is already booked, sorry.
I would have done: Fly in to Zürich airport - Luzern - Jungfrau region (via Interlaken, + day trip Bern) - Montreux (and western CH) - Zermatt - Glacier Express to Chur - Bernina Express to Tirano, stay in Varenna (on Lake Como, on rail line from Tirano) - ferry + bus to Lugano - Gotthard route, but at end head straight to Appenzell - Zürich airport
