I am looking at taking the train from Spiez to Milan in June. If I booked for a trip in March, then there is a direct train option that takes 2.5 hours. When I look at the schedule in June, the shortest trip is 6 hours for the same trip. Could anyone give me some insight into this?

Beginning June 9, they will be closing the rail line between Stresa and Arona to rebuild the track. It will probably be closer to 3 hours once the rail replacement buses are set up, but being that it is Italy, these will not show up on the schedule until early June. Just be patient, it will happen.
