We have Swiss Travel Passes, and we’re thinking to take a regional train on the Bernina Express route from Pontresina to Poschiavo, and then back to Pontresina (as suggested in Rick Steves’). Any advice? Is there any problem if we get onto the Bernini Express train without reservations?

The normal trains on the Bernina Railway do not even take reservations. This is public transit, and your pass is all you need. And even on the special Bernina Express services you can travel without a reservation if you sit in the front.
The locals have to get around too, after all.
