We would like to hire a private car to pick us up in Beaune, France and take us to Lausanne, Switzerland. Can anyone recommend a reliable transfer service? Normally we would take trains, but by booking a car transfer service, we would be able to enjoy the area for a few more hours.

Not sure what you mean by that. You can get a train from Beaune to Lausanne as late as 6:59 pm and be in Lausanne by 9:38 pm. A SWAG would be at least 500 EUR to do a car transfer.
I found a service from FranceTransfers.com for a little over $300 Euro, but I don't know if they're a reputable company. Can anyone recommend them?
A car isn't going to be faster than the fastest trains. But it is more flexible. Can't comment on the transfer service you have in mind. I never use such services, as given a choice between train and car I will always choose train.
300 euros sounds "not expensive enough" for that almost 3-hour ride, but i have never used that provider. For comparison purposes, Daytrip (formerly mydaytrip), which is reputable, quotes 425€ for 2 for Beaune to Geneva, a comparable (slightly shorter) drive.
I would stick with the trains. I don't think a transfer like that can be done with 300 euros considering that you're transiting 2 countries with different road taxes and regulations. Not to mention that you should find a very trusted and well reviewed company to do this.
