I'm confused about getting up to Mt. Pilatus from Luzern.
can you only just take the Cogwheel all the way up from Kriens station? or do you also need to take the Gondola?

They are on different sides of the mountain. You can use one mode going up, another coming down. We took the gondola coming down, and then took a short bus ride back into town. My memory fails if we took the boat or the train to the cogwheel station to go up. Both modes are worth doing, but again, you'll end up in different places at the bottom stop.

The trip to Mt. Pilatus is actually very easy. As the others have mentioned, the Cogwheel railway is on one side of the mountain, and the cable cars on the other. It's a nice trip to go up via one method and down via the other. The cable car is actually in two segments..... there's a large gondola down from the top to a mid-point station at Fräkmüntegg, and then smaller four person "telecabines" from there to Kriens. After disembarking at the bottom, it's a short downhill walk to the bus station and you'll be back in Lucerne in about 15 minutes.
