While in Lucerne we want to head to My Pilatus. We have a Swiss half fare pass. Would it be better to book a trip prior to leaving USA or wait and buy when we arrive?

There are virtually no reservations for trains in Switzerland. You have a ticket and get on the train and find a place to sit.

I would suggest waiting. There is no sense going if you should have a poor weather day. Instead you could spend your time on a boat tour instead - also a lovely trip.
