We will be traveling from Zurich to Appenzell in September and plan to hike around. Are there any storage lockers available near the train station?

There are a few lockers outside the track side of the ticket office.
They are visible using google street view. Take a look to determine if they are large enough for your luggage.
If your meaning of 'hiking around' includes taking the Ebenalp cable car, I believe the cable car station has luggage storage.
