We will have 2 full days to explore in and around Lucerne. What are the best activities? We would like to up one of those nearby Mts. on a train. What's the Best one?

If you have a Swiss travel pass or a Saver Day Pass, then Mount Rigi is the best deal as it's free.
Otherwise, Mount Pilatus is both slightly closer to Luzern and slightly more dramatic, but views are comparable. Never been to Titlis or Stanserhorn so I cannot compare with those.

Mt Rigi would be the ideal mountain excursion from Lucerne. It offers lovely views of several lakes, mountains off in the distance and lots of possible activities including thermal springs. A ferry ride on Lake lucerne is a must to enjoy the scenery of the lake and it is quite relaxing. Other notable activities to do is to tour the Swiss Transport Museum, Glacier Garden, Bourbaki Panorama, Chapel Bridge, and Lion Monument. For 2 days in Lucerne, you will have plenty to do.

You shouldn't have any trouble finding things to do in Lucerne for two full days. You might want to have a look at the RS Switzerland guidebook to find activities that appeal to you. As others have mentioned, a few you could consider......
- Museum of Transport - this is a large Museum and you could easily spend the better part of a day there.
- Lion of Lucerne - an interesting historical sight, which Mark Twain called "the most mournful and moving piece of stone in the world."
- Mountain trip (Pilatus / Rigi) - you could do the "circle route" to Mt. Pilatus which involves a very scenic boat ride to Alpnachstand, steep Funicular (an engineering marvel in its time) to Pilatus and then cable cars down to Kriens and Bus back to Lucerne (bus trip is only about 15 minutes). The views from the top are spectacular!
Is there any way you could add a day or two. Lucerne is a beautiful city and just exploring on foot is a lot of fun.
I agree with Ken! Lucerne is a beautiful city and very easy to explore on foot. We walked along the lake and then took the boat back. Definitely see the "Lion of Lucerne" . We stayed at the Tourist Hotel, found it reasonable and very acceptable.

I had two full days in Lucerne recently as well. I really enjoyed my trip to Mt. Rigi. I took the boat there from Lucerne, took the tram up to the top, hiked part of the way down, and then caught the tram the rest of the way back. Wonderful views! I also visited the ski village of Stoos and planned to do the ridge hike there but the weather turned nasty and I didn't end up going through with the hike. The scenery was still nice but I wish that I had just stayed in the city of Lucerne that day.
