Hi - I purchased our 1/2 fare cards on SBB. They show in the account with QR codes.
I could not find the BO pass on SBB so purchased it on BLS site. I'm trying to link this with my
SBB account. It asks me for an account number but I cannot find one on the SBB site.
The 1/2 passes only show a ticket number and order number, no account number.
I have screen shots of all QR codes but linking would be preferred.

You do not need to “link” them. Just pay the Half-Fare price for the BO pass and put the pass on your phone (or print it out). When you show the BO pass to the conductor, they may or may not also ask see the Half-Fare card as well. It was about 50-50 for us last September.

That’s correct. The BO pass is not sold by SBB, it is not like the usual train tickets, but rather a regional tourism offer.
As said above there is no need, nor is it even possible, to link the two together as they are complete separate things.
