I'm taking the train to Lugano from Como. What is the best train station to get off at?

Como S. Giovanni is on the line going to Switzerland. The other Como stations are on the line to Milano Cadorna and are not feasible. You could even take a bus to Chiasso and board the Swiss internal train service there.

Just to clarify, are you travelling from the town of Como to Lugano, or from somewhere else on Lago di Como? If coming from Varenna, the easiest solution is train to Milano Centrale (1 hour) and then another train to Lugano (~1 hour). The station to use is just labelled as Lugano (don't use the "Paradiso" station).
The rail station in Lugano is on the side of a hill above the town, so if your hotel is in the main part of town you can either use the Funicular down the hill, or take a Taxi from the station.
