I haven't checked Rick Steves recommendations, but in Lucerne you could look at - http://www.sternluzern.ch/en (easy walk to the station and the Chapel Bridge, rooms are basic but very comfortable).
I've been through Basel many times but never stayed there so hopefully one of the others can provide that information.
This place is literally called The B&B. Clean, modern, and affordable (for Switzerland). In a quiet neighborhood. It's next to a tram stop that needs only a few minutes to get you to the center of town. I would definitely stay there again.
In Luzern, I had a pleasant stay at Hotel des Alpes. The location is great (in the center and just across the bridge from the train station). http://www.desalpes-luzern.ch/en/welcome
Note that at this hotel as well as my other hotels in Switzerland, I found that the hotel's own booking website didn't show all the available rooms or have the best prices. I did much better e-mailing the hotels directly.
