We will be landing in Zurich and heading immediately to Murren for 4 days/3 nights at the end of May/beginning of June. From there, we plan to stay in Lucerne for a night on our way down to Menaggio on Lake Como to enjoy a change of scenery and some Italian cuisine for 3 days/2 nights. We have one open night to spend on our way back up to Zurich to catch our flight home. We're considering hopping over to Leichtenstein/Austria or Germany for another change of pace (maybe taking the Bernina Express in that direction), but aren't sold on any solid plans yet. Any advice for where we should spend that last night/day before we head towards the airport?
Taking the regional trains on the Bernini Express route was one of the highlights of my travel life. I highly recommend this option.

You could also stay one more day in Zurich and do the Lindt Chocolate Factory Tour. That’s our plan.
I agree with Pat’s recommendation to take s regular train on the route the “Bernina Express” train travels.
The train tracks on this journey are actually a UNESCO World Heritage Site. This is one of the Top 10 most spectacular train rides in the world and it’s basically on your return route to Zurich. You can ferry from Menaggio to Varenna. It’s a 90-minute train ride from Varenna to Tirano, Italy where the Bernina train route begins. Then 4.5 hours to Chur, Switzerland. Chur is two hours from Zurich but not a particularly scenic town. You could stop in beautiful Pontresina which is just a few miles shy of St. Moritz and then finish the train ride of 4 hrs to Zurich. The Morteratsch Glacier which is an easy half-hour walk, is a couple miles from Pontresina and accessible from the train station at Morteratsch. With an afternoon flight, you could even overnight in Pontresina.
