In the app I keep seeing to link my customer number but can’t do it. I have a reference # but not a customer #. Yet I read in a 2023 post that I don’t need to do that. I put it in my wallet. However if it isn’t linked, how do I upgrade plus get seat reservations on certain trains ?

The Customer # is for having a Swiss Pass - that’s different than a Swiss Travel Pass. It’s for residents and long term visitors. You don’t need to have your STP loaded into the app, just save the QR code on your phone. It’s your ticket for travel within the validity zone.
Pick a trip and instead of buying a ticket, select class upgrade. Purchase that. You don’t need seat reservations on regular trains in Switzerland.

The app does not need to be linked to the Swiss Travel Pass. You can just enter under travelcards "GA Travel Card 2nd class" so the app knows you have something that gives you free travel.
You just do a search, then select the trip, the click on the "Tickets from... " button, and one of the options you will get there is the class upgrade. Make sure you also add "Half Fare Card" as reduction to the passenger profile, as iwth the Swiss Travel Pass you are entitled to 50% off on class upgrades.
Note that very, very, few trains in Switzerland require reservations. And for those that do you are better off dealing directly with the operator: RhB for the GEX and the BEZ, and MOB for the GPX.

No, again, the pass doesn’t go onto the app. The pass is your ticket. If you’re upgrading a journey or doing a seat reservation those are separate supplement tickets to present with your pass (qr code saved on your phone) — you don’t need to have the pass on the app in order to buy an upgrade or seat reservation. So say hypothetically you want to take a train from Zurich to Bern, but you went to upgrade to 1st class and you only have the 2nd class STP. Go onto SBB, put in your date and time for that journey and instead of buying a full ticket, just buy a 1st class upgrade. It requires no showing of proof that you have a pass to purchase this. Then when you’re on that train and someone comes through checking tickets, you pull up your pass info saved somewhere on your phone and then also show the supplement upgrade ticket you bought to prove you’re allowed to be in first class.

I said that you should put under your profile, under "add travel card" the option "GA 2nd class". Which is just a trick to tell the app that you have a pass that allows unlimted 2nd class travel, so it automatically applies the 50% reduction to class upgrades you are entitled to.
You cannot add you "Swiss Travel Pass". You should forget about the "Swiss Pass", which is an altogether different product that is confusingly named by someone who must have been smoking something.
Alternatively: Just go to the ticket office. Speak to a human.
