After the Glacier Express we are staying in Pontresina per Rick's suggestions before going on the Bernia Express to Torino then on to Florence. Does the Bernia Express stop in Pontresina going south for pick up of passengers or do we have to go to St Moritz?
I have checked the Rail websites and am having a hard time figuring it out. The time tables are hard to read.

I'm sure you meant Tirano. Depart Pontresina at 9:52, arrive Tirano at 12:02.
The "Bernina Express" is not the only train on that route. Like all other Swiss rail lines, there is a regular hourly service throughout the day in both directions. The Bernina Express is an additional limited stop train.
Look on http://sbb.ch for times and prices. But you have to put in the correct spelling. Florence is spelled "Firenze" in Italian.

When you say "The time tables are hard to read", what site were you looking on?
I would take any train departing from Pontresina to Tirano, regardless of whether it was the official Bernina Express departure. For train schedules from Tirano to Milano along Lake Como, see www.trenitalia.com. That train runs about hourly, and makes a good alternative to the Bernina Express bus that runs once per day from Tirano to Lugano.
