Since both Spain and Switzerland are Schengen members, there really are no formalities. Switzerland is not a member of the common market, so technically they could inspect your luggage, but in reality, you will just pick it up off the carousel and walk out the green "Nothing to Declare" door and then head to the airport train station. No reservations are required. Just buy a ticket and take the next available train. I think they go every 30 minutes.
Edit - Yes, at 3 and 33 past the hour. takes less than 2 hours to Bern.
There are two direct trains per hour from the airport to Bern. Reservations are unnecessary, and probably not even possible.

There is no passport control coming from Spain so it's just the wait for your luggage if you have checked bags. After you pass through the customs line, you exit the baggage area. Make a left and follow to the exit doors, about a five minute walk. The ticket stations are to the right after you pass through the doors. If you know which train you want to take and the time it will depart, it will make it a quicker transaction when you purchase your ticket. There are signs which indicate which platform your train departs from.
