Zentralbahn - for the line between Luzern and Interlaken Ost via Meiringen and Brunig Pass, and Titlis
libero tickets - for the BLS
City Guide Luzern, Bern, Lugano Basel - from the official TI site, one available for each major city and for swimming and various other things
TCS Verkehr - to help with driving
TimeOut World - to help with entertainment
Swiss Hike - what it says on the tin
Swiss Events - what it says on the tin
Schilthorn Explore - for everything on that side of the valley
SBB Mobile - for trains throughout Switzerland
SBB My Station app - for loads of station specific information
SBB P+Rail - for working the Park and Rail system, paying for it with the phone - only in French, Italian and German
Vierwaldstättersee - also known in English as Lake Lucerne - provides off line gps navigation of the incredible lake and information about all the villages with docks. Includes timetables at all docking points.
There are others but those are the ones I use the most.

They have several apps so install what you like but be sure to get the actual 'grocery store' apps.
Swisstopo
Google Maps (update before you leave and get some offline maps for your main areas saved offline 'just in case')
SBB (all Swiss train info)
Get the my switzerland city apps. Much cooler, and with current events and activities, than yoû would think.
