We are just outlining our trip to Sweden and Denmark the first weeks of September. We were thinking 3 full days in Stockholm. Visby looks amazing for an overnight. We have Irish Terrier friends in Lund we will visit for a night before heading to Copenhagen. We currently have the following on our list:
Archipelago day cruise
Gamla Stan
Vasa Museum
Royal Palace
Djurgarden

We also enjoyed the Stockholm City Hall. We had a wonderful English guided tour and saw where the Nobel Prize banquet is held each year. Beautiful architecture, Great Hall, Golden Hall with gold mosaics, and City Council Chamber. Lovely setting by Lake Malaren with Venetian Italian arches. There is a great buffet lunch on site at the Ragnars Skafferi which was well worth it.
For our archipelago cruise we purchased one way tickets in advance for the Cinderella II Stromma ship from Stockholm to Vaxholm. Vaxholm, Sweden is a charming waterfront town. We walked along the harbor area and enjoyed seeing the red painted cottages on Fiskaregatan. The Hembygdsgarden Cafe on Kungsgatan had a wonderful cake buffet and you could enjoy dessert by the water.
We took an older Waxholmbolaget boat from Vaxholm back to Stockholm for a different experience.
In Stockholm we would recommend getting a dinner reservation at Glasshuset on Strandvagen.
